I’ve installed mods to add in new clothing and heads to customise my single player character with, putting them into the base folder in Jedi Academy/GameData/base, but I cannot find any of them in the character creation menu when I start a new game.

Run the launcher, let it install everything, then go to the settings of the launcher and select the 'enable steam integration' if you use steam, and also select the Game Engine: MB2.
